Regarding X-R:
You can only fly one ship yourself, but buy many others (and also build stations) - and walk around in the larger ships also.
That's called XTM (X Terran Conflict XTended Mod, so propably there should be more letters - but "XTM" is how it's referrred to) - and I'd guess that should there be incompatibilities, they'll propably get fixed rather soon ( provided the XTM-team is still active - I sort of lost contact to the community a bit; but if not likely someone else will try to fix it, since XTM is quite popular ).
Anyway, the main steps would ofcourse be
a) Make a backup of your save ( and preferentially the gamefolder, too ) before installing the patch
& b) Take care of the numbering of the archives in the game's main directory ( either before patching already, or you'll need the gamefolder-backup from step a )
Patches usually add archives there, and if you don't rename your old mod-archives, some will be overwritten - look into the ego-forums before updating so you know which to rename to what. :)
Basically it should be compared to X-btF, since that's the only predecessor which also included a new gameengine - and there you also flew only one ship...
Still, I too am not really happy about the reduced functionality compared to X3TC... :-/
